During my next vacation in Korea I wanted to visit Jeju as well. My itinerary is as follows:

  • Entry through Incheon Airport (as last time)
  • Flight from Seoul/Gimpo to Jeju a few days later
  • Flight from Jeju to Busan/Gimhae
  • Exit through Incheon Airport

My passport grants me visa exemption and last time I got a sticker inside which shows where I got into the country and my status (B-1).

Can I freely use the domestic flights to Jeju and back or could there be any problems? I did read somewhere that the island is a special jurisdiction.

Yes, you'll be fine. Jeju is a special jurisdiction in the sense that citizens of some countries can access only Jeju with no visa, but as a German citizen you already have visa-free access to all of South Korea including Jeju.
