I bought two train tickets from Milan to Bern for me and my wife with Swiss half fare travel pass. I read that the kids travel free with us with the complimentary Swiss family card that we got, so I didn't add them in our tickets. Now since this is an international route, I am wondering if there is an issue here?

The Swiss Family Card allows your children to travel together with you free of charge in Switzerland. It is not valid abroad. So yes, there will be an issue, as your children will lack a valid ticket for the Italian section of your route. Depending on which connection you have chosen from Milan to Bern, you might also be travelling on trains requiring a mandatory seat reservation. This will also potentially cause an issue in Switzerland.
Even when travelling in Switzerland, the conditions of the family card require you to buy a (free) ticket for your children. If you buy tickets online, you add the children as passengers and select the family card as a discount, causing a free ticket to be issued. I am not sure how strictly this requirement is enforced, but being in Switzerland, I would assume it is and that even the lack of a free ticket will cause you to be fined for travelling without a ticket.
